What do you think happened after Mulder tucked Scully in at the end of 'all things'?

They slept together -- it's obvious!
They cuddled (or something similar), but nothing else happened.
Scully merely left, they didn't sleep in the same bed at all, even though they may have wanted to.
Mulder and Scully are only friends, at the most, and would never sleep together or be anything more.

Some Thoughts....
Scully has been in a state not necessarily of not wanting her life with Mulder, but not really knowing what she does or should want. Because she says these things to Daniel 'i want the things i should want at this point in my life' does not imply that she is unhappy with her relationship with Mulder at all. It simply shows that she is confused, and rightly so. After Amor Fati, we were greeted with Scully having to assemble an alien spacecraft. Her confusion about what it was and what she should believe was shaken, and has not mysteriously disappeared as some things tend to do on TXF. GA has managed to take that confusion from earlier in the year and compound it by adding more depth about Scully's past. We've seen in earlier episodes that she is confused about what she's doing, whether she's on the right path. I can see where you're coming from: reflection and speculation seems to be related more to seasons with such epsiodes as "Never Again" and such.

Her uncertainty about her present, however, is only becoming of crucial importance now: as she reflects on what is to be her future. It is evident that M&S are getting closer, from TONS of episodes this season (The Goldberg Variation, Rush, Millennium, etc)... and it is also evident that Mulder has resolved a huge part of his past and is more willing to advance into the future. So, when the future comes a' knocking, so to speak, Scully must also deal with her demons.

Even though her feelings about relationships were glanced upon in 'Never Again', we never did see any sort of resolution to it. We never saw that she was ultimately satisfied with the way her life was going. Scully has more recently expressed hopes of wanting to slow down, wanting to waylay the chase of the X-Files. This has been a huge theme this season (and end of last) in episode such as Biogenesis, The Goldberg Variation (again) and more recently in this one (not wanting to go crop-circle hunting). She's not unhappy with The X-Files, but she's more uncertain of how she and Mulder should proceed. I think that there ahev been a number of people noticing that Scully has been 'complaining' more recently: about M&S's work in particular. GA has dealt with Scully's uncertainty about her present by dealing with her past. And by doing this the future has opened up tremendously.

As well, it is not the process that is critical to the 'shippyness' of the episode. What is most important to remember is what Scully says to Daniel in her final time seeing him: "I am a different person...". The way she was acting with him earlier did portray her uncertainty, but Scully now realizes what is important in her life, what she needs to focus on. Fate, represented by the woman in the baseball cap, is Mulder, and Scully obviously relaizes this in the end ("Maybe sometimes nothing happens for a reason Mulder"). With this episode, there is so much subtext and deeper meaning, that I know it can be hard to digest. Underneath it all, however, we are told a story of a woman who confronts her past, realizes that it's not important anymore, and embraces the future that she knows is in store. We are also shown more explicitly that the bond between Mudler and Scully is one of the strongest and most important things to make note of. The slo-mo camera action clearly demonstrates this :-) And, of course, we also see Mulder loking at Scully in a very adoring way, revealing that both of them are ready and willing to embrace the future that is most definitely right ahead.
